Most likely cause for your problem seems to be multiple instances of FFS running at the same time or early termination of an FFS instance.

If you sync between two external drives, the only files that get written locally by FFS are:
* the global-settings file (GlobalSettings.xml)
* the log-file (normally in the users AppData\Roaming\FreeFileSync\Logs folder)
* and, if configured like that, files from Versioning

The info you refer to is only saved when you close/terminate FFS in a regular way.
If you kill FFS in a non-regular way, e.g. via the task manager, or by a reboot, that info is not saved.
Likely, running an installation of a new/other version of FFS while FFS is still open also qualifies as such.
