Is there a way I can stop the program from giving me this error? I understand what I am doing and why it comes up but I always have to check to see if it is a real error.

Apparently in your Synchronization settings (F8) you have set your Delete Files method to Recycle-bin.
Simply change that into Permanent and your warning should be gone.
Obviously, alternatively you might choose to go for Versioning.
