One Folder to multiple sub folders

Hi Guys. I have a picture folder on my PC with years of photos all organised in different subfolders. I then have an external usb hard drive with just one folder and loads of photos all together. Many of these photos on the USB are also in the subfolders of the picture folder on my PC, but lots are new. I want to have filesync check the USB hard drive and only copy across the new photos, but when I do the compare it marks them all for copy because I think its only looking at the top folder on my PC. Is there and way to get it to check through all the subfolders? I hope I've explained that clearly. Any help much appreciated!

To clarify, simply knowing which are new and copying them to one folder is fine, it doesnt need to copy them to lots of different places.
