I started a fairly large (almost 8 TB) mirror operation before going to bed. It was projected to take about 12 hours, so I wanted it to run overnight. Yep, just did some testing on my side. Excluded directories in the filter section aren't scanned even at the comparison stage. Must be a typo in OP's filter.

Yes, the console windows will appear by default when a command is being run. You can minimize the windows to get them out of the way, but if you close them any programs running in them (like RealTimeSync) will also be terminated. Have you tried manually FTPing the file over to the same server and directory? It might not be an issue with FFS.

Unfortunately, it looks like the filter step only occurs after the comparison step. It would be nice to have an exclusion list for the comparison list too. Like saying "Compare drive A with drive B, except for directories with the string 'IGNORE' in the name".
