This sounds more like an issue in the FUSE process. Are you sure that the password(s) in the credentials file are correct? Are you sure that the file is actually intact and readable? Is the local OS disk failing or does it possibly have a dirty file system?

Just a note, if the two locations are already in-sync, your comparison results will be empty. The filters below the results allow you to toggle different categories of file pairs. The "equal" category is hidden by default because that information is much less important than the differences.

The fast host may have kept the metadata or file table in DRAM or much quicker storage than the files themselves. I wouldn't expect 1.2 million files to be scanned within seconds, especially with FTP

Most likely you've (accidentally?) changed the symbolic link handling, see the comparison config page:

"ERROR_ACCESS_DENIED" is the default response when symlink handling is set to "follow" for these folders as you saw in Explorer.

I'm not sure that there is any way around this other than removing SharePoint. If you don't consider files different based on size or content, there isn't anything else to reliably base it off of.

If RTS is set to monitor it, RTS will simply wait until the location becomes available again
If using Task Scheduler, it will trigger a FFS sync, but that will error out since the location isn't available. When you set up the task, you determine when it will attempt another sync

NTFS on Mac strikes again
You could backup the data, reformat the drive, then put the data back. This saves having to buy another drive. exFAT is supported on MacOS and Windows, otherwise APFS/HFS+ are MacOS only

You have a new file "image1.jpg" that FFS is trying to copy to drive but that name is already taken. Rename the local file, rename the drive file, or delete the drive file

FFS can detect stale lock files, so it might work if you wait 30-60 seconds. Otherwise, you may have to enable visibility of hidden files to see the lock files in order to delete them

This is the important part.
Why were they in Documents when they had never been there before, and where were they going before that (when they always stayed in the UI) ?

Looks correct.
Instead of manually entering filters, first run a comparison and then right-click the folder from the results to exclude. This eliminates any possibly of syntax errors
