I discovered that if I put the detached window back into the FFS main window (Reset layout) and then detached it again, then FFS handles the configuration box as a modal window well. Thank you bgstack15 for this clear explanation.
I did the experience again with another application with sub-windows (GIMP) and clicking on the main window brings the sub-windows to the foreground as well, so Cinnamon knows how to manage modal windows, even on several screens.

Thanks for your testimonial. Is it on a two-screen system? For my part, I'm on Linux Mint 20, and for your information, if I put the Config box on the same screen as the FFS main window, put another application in the foreground and then click on the FFS main window, it comes back to the foreground....

Both G:\ and F:\ are USB HDD with NTFS partition, and I do the sync on a Windows 7 system, so I don't think there is a case-sensitive or non-sensitive problem

I have manually deleted the file \Linux_config\skypeforlinux\dictionaries\fr-FR-3-0.bdic on the drive F and tried a new comparison. Surprise, FFS shows two occurences of this file!

Another good thing in 11.1 is that the background color is now grouped by directory (and not every other file) : much better! 20200907_FFS11.1_group_by_directory.png But please consider colouring the files on each side according to whether they are saved or deleted/updated 20200806_FFS10.24_wish2.png

I am sad but I must say that I agree 100% with JDB. There has been a lot of discussion about the FFS interface here but the new 11.1 does not solve the problem and even makes it worse. Look below, I understand even less the display of the directories with the 11.1, with the end of the directory name...

What I say is that there is no need to use green and purple to specify the right/left direction. What synchronization does is create, delete or update files so just highlighting right and left modified files is enough.
