I tested this on my own system -- FFS 10.9, Windows 7 SP1. Result was no problem with files beginning with 'dots'. Your filters look fine to me too, assuming that the files that start with a 'dot' aren't in the subfolders you have excluded.

No tips or warnings I'm afraid, not an area of expertise on my part. If it was me I would reformat the drive and try again. If the same kind of thing was happening then I'd guess the drive was flaky and get a new one. That said, your guess would be as good as mine.

Yes, tracy. I never use the Recycle Bin myself (always do 'permanent' deletes) but I just did a quick test of this on Windows 7 and restoring files from the Recycle bin does indeed put the files back to their original location (at least for my quick test).
