Regarding file version control, is it possible to create a save destination in each folder instead of in one location?
For example, if there is a change or addition to the data in folder A between files in folders A and B, version control is performed in folder A.
In its current state of preservation, it is difficult to locate its original location.

Nope!
FFS always versions files that are deleted from or overwritten in either the left or right location to one and the same Versioning location, or, if you use local (left-right pair specific) settings, one and the same Versioning location per left-right pair.
