Would someone be able to help me - I'd like to consolidate all the files from many directories into one folder, but not replicate the directories to them. Is this possible with the exclude/include parameters?

Not really, that is no longer a sync. It would technically be possible to having every single folder synced to the same destination using the "Update" sync method. This is probably not feasible. Something with CMD is the best bet in my opinion.

Different in that subdirectories are maintained, Merge Directory Structures.
That said, using Everything, it's easy enough to find file/dir of interest. Then simply highlight all & paste elsewhere (like a single directory). (Shouldn't be an issue, assuming there are no name collisions.)
