I want to keep an updated set of files on a thumbdrive. The files come from multiple folders on my hard drive. Is there a way to set up FFS to update the thumbdrive including replacing older copies and deleting them when they are no longer on the hard drive?

Yep, use multiple folders on the thumb drive, use multiple folder pairs in a single FFS config, and set them to mirror

Is there a way to get them to all to go into one folder?

Not a good idea. Way more complicated, if not impossible, and likely more confusing down the road.
