My technian recommended and installed FreeFileSync. I'm not sure how it works. I always used to do backups manually.
I deleted a lot of old & unnecessary files from my HD. After I did a FreeFileSync, they all reappeared on my HD. I desire that FreeFileSync to backup what is presently on my HD and not restore missing files.
May I ask for your assistance?

There doesn't seem to be any documentation, only YouTube (which is not accessible).

If you are only concerned about backing up new/changed file from your source end (HDD), then I would think the Update method should do it.
