Compare returns immediately, doesn't find differences

Lately (since about two latest versions) FFS hasn't worked on my system anymore. When I hit compare, it returns almost immediately and shows no differences, no matter which folders, comparison or sync method I choose. Any ideas what might be wrong and how to fix it?
