Synchronising files the right way

Hi folks!
Backing up files has Always been a pain in the butt....
If I back up files from a directory to a server and want to just update the latest files - then what is the best way to set up frefilesync?
Sometimes I restructure the source directory and sub directories and worry that the new back up I create will erase some stuff I meant to keep.
can someone give the best scenarios for backing up files. At the moment I just create a new dirctory and back up the entire contents every time which takes up a lot of space.
