For some reason, when I sync only with Windows or only with OSX, everything works as expected. However, when I sync one platform then switch to another, some files are always overwritten, with FreeFileSync saying the files on the right side are newer (same group of files each time). This happens if I sync in Mac then go to Windows or Sync on Windows then go to Mac.
As an aside, OSX doesn't have the ability to lock two of my partitions because they are NTFS.
