Untangle multiple backups

I am new to this software. Can it be used to untangle multiple backups? A while back my hard drive crashed. I use Carbonite as my backup solution and I hadn't yet mirrored my drive (which I will do as soon as I accomplish this untangling!). In restoring my files, I was forced to stop and start several times. Somehow I ended up with many same-named folders in many different places, each of which contains some new files and some duplicate files, and a completely messed-up directory structure. If FreeFileSync could help, I need help in understanding how to use it in my situation. (I could post an example screenshot, but I don't know how!)
