I have FreeFileSync scheduled to sync on diferent drives. Local (iSCSI) and schared Folders.
I would like to have the NTFS permissions copied to the local Drives what is working fine, but it uses the same configuration from Global Settings for the shared Drives. And there I get the Errors as they have no NTFS capabilities.
Is it possible to configure the "Copy NTFS permissions" different in the batch files ?
I have not found an option.

What errors do you get? FFS already checks if the target drive supports persistent ACLs, and if not it will not copy NTFS permission.

Not directly, but the next version will allow to specify different GlobalSettings.xml files via command line which could help in this case, too:
