I'm running the ubuntu version of FreeFileSync to keep 2 systems insync with
each other, however I am noticing that the files set to be excluded (*.pst for
example) are still being scanned regardless of the exclusion requirements.
Is there a way to se the batch processing job on ubuntu to exclude the files
from being scanned at all?
this would greatly increase my scanning time which at present is around 2hours
for ~500GB accross a WAN link.
Is it also possible to exclude large files for example anything over 1GB in
size can be excluded but reported as such so that they can be manually copied
at a later time?

It's not clear what you mean with "exclude"; you need to scan each file once
in order get its name. Only then you know whether it should be processed or
not. This is what FFS does, the "scanning ..." text is insignificant,
performance-wise.
Different story for folders: If FFS can deduce from the exclusion rule that no
entry in this folder will match, it will skip it completely during comparison
and thereby save great amounts of time.
