I have Free sync running between 2 sites. File synchronisation seems to be
good till now. Once in a while i get my wan link disconnected and free file
sync automatically creates a folder called FFS with the time and data and
automattically pulls all the data from the original folder to the new FFS
folder. Is there a way to prevent this from happening or set a timeout to wait
for a particular amount of time if breakage occurs between the 2 systems.

FFS creates these temporary folders when deletion handling is set to
"recycler" and moves them to Windows recycler after sync. Chosing another
deletion strategy is the solution then.
