Is there a way to use the compare operation without comparing date and file
size?
I often duplicate a folder structure but using shortcuts instead of the actual
files. I just want to use FreeFileSync to check that shortcuts were created
for all files and the folder structure was recreated correctly. Is that
possible?

This is more the functionality of a duplicate finder. In FreeFileSync
comparison is always by full name and then by either "time and size" or "file
content".

Duplicate finders I tried do not work for this because they either recognize
the "hidden" file extension of shortcuts (.lnk) and thus treat them as
different (non-duplicate) files, or they simply just list of duplicates but I
don't have any way of knowing if the list is complete.
I am not able to find a single compare/sync program that will only compare the

shortcuts.

I don't think there are duplicate finders (or any other programs) that
dereference shell links.
If instead of using shell links (.lnk files) you'd use symbolic links, then
you should be able to take FFS to your advantage, by setting symlink handling
to "follow".
