This is a great program.
Is there a way to skip(ignore) errors when comparing in batch mode?
I've marked the options ignore errors and silent mode but error traversing directory... still appears, witch stops the hole process if no one presses OK

Error handling option "ignore errors" should work as described. Can you send me your batch configuration so that I can have a look?
