Compare settings

I am a new user of this tool and there is much that I like. One feature that would be very helpful for me relates to filtering of a Compare. I would like a simple way to restrict the Compare to all sub directories from time to time. Is there an option to do this that I have missed ? A simple switch on the Settings tab would be nice.
