The checkbox subsequent Errors" doesn't work on "non existent destination" error message.
E.g. Enter a non existent destination, hit compare - a dialog box comes up. If you check "ignore subsequent errors" and hit compare again, the same error pops up. The 'ignore subsequent errors checkbox isn't doing anything and is not remembered".

The "ignore subsequent errors" checkbox is only used for the current compare operation and is not permanent, this is by design.

Ah ok. That makes sense, actually, as otherwise one would potentially be turning off important errors for all time.
It is annoying though to get the warning about a non existent target every time, especially where I'm tweaking the filters and rerunning the compare several times. Perhaps a separate 'don't warn me about non existent targets ever again' option? Its not a biggie though.

The problem with ignoring errors during comparison is that there's no error log at the end (unlike synchronization), so with the current design it would be way too easy for the user to miss critical comparison errors. As for testing comparison with one existing folder only, FreeFileSync won't show an error message if the second folder input field is empty.
