I'm not totally new to synchronisation in general but having used other products with some troubles I have a general question. I want to synchronize some folders of my business desktop onto my laptop. Should I run the first freefilesync synchronisation with "MIrror" option to ensure that the laptop is 100% identical before doing subsequent synchronisations from then on with "Two Way" option to sync the differences only ?

No, you don't need to mirror.
File Sync will compare the two locations and only sync files that are missing, changed, updated or deleted at each location.
It will then effectively merge folders adding missing files, replace with latest copies of files etc. etc.
It worked for me! (Very well!) However, if you are at all worried it wouldn't harm to mirror first. It will just take a lot longer.
