Compare files - ignoring folder structure

I have the need to compare many files (~20k) between two locations. The files have however been moved around in different folders so the folder structures no longer matches. So I would like to compare the two locations using the "file content" comparison but ignoring the folder structure.

This should give me an overview of what files only exist in one of the locations, so I can take action on those.

Any way to do this already?
