After upgrading my QNAP firmware to the lastest 4.3.3 (and also patching it for Samba Writable Share Vulnerability as advised by QNAP), it seems like my RTS is not working anymore although FFS is fine (run the Compare and also Synchronise without any problems). The error shown by RTS is:
Cannot monitor directory "\\xx.xx.xx.xx\NAS_Directory\".
Error Code 2: The system cannot find the file specified. [GetOverlappedResult]

My guess is the QNAP patching causing the problem but I could also be wrong (it could also be the Windows updates), as I cannot roll back the QNAP firmware to prove. When tested using another local drive instead of the NAS, it works perfectly on both FFS and RTS, so the issue seems to be RTS on NAS drives/directories.
