I have saved a batch file to sync folders between my laptop and a NAS drive. If I double click on the filename in a Windows explorer window it runs fine. I can also run it from a CMD window, however if I schedule it in Task Scheduler it returns as complete with op code 2 but does not actually do anything.

Did you follow the instructions in the manual?
(see here https://freefilesync.org/manual.php?topic=schedule-a-batch-job)

For scheduling you might need to call the FFS exe and define the batch-job as an argument, and can not just call the batch-job.
Additionally: do you run the scheduled job with user credentials of a user that has write access to the (sub)folders involved?
