I have one job that copies only new files from A to B.
After a files is copied to B, if I delete the file on the destination folder (B), if I run the program again, the file will be copied. Can I disable this second copy?

From your description, it is clear you run a Mirror or Update sync variant, not a Two-way variant.
The fact that the file is (again) copied to B after you delete it there is the purpose of a A=>B synchronization. There is no way to change that behavior in an automated fashion in FreeFileSync (FFS).
Why do you make the sync then in the first place?
However, if it concerns only a few files, you may add those files to your Exclude Filter.
You can manually edit the Exclude Filter, but it is generally more convenient to run a Compare in the FFS GUI, then select the file in question in the Compare result window, and with a right-mouse-click via the context menu choose to add the file to the Exclude Filter.

This has been brought up before, the only option is to set a date/time range. It deviates too much from a sync to really fit natively
