If an USB stick is almost full you can't copy a huge file even if it is almost equal to previous version.
Seems like FreeFileSync copies the new version before deleting the old one
(if I delete the old version manually then I can sync and store the new version).
Is there (or should it be) an option to delete old version before copying the new one?

FFS does so by design.
The old version only is only deleted after copying over the new version ended successfully.
Consequently, if copying over the new version fails in any way, at least you still have the old version.
There is presently no way (I know of) to overcome this without manual intervention.
