Detect moved files across different configuration

Sorry for the pretty basic question but I wasn't able to find similar topic already discussed.
I'm interested if there is a way to detect moved files across different configurations.

My current setup consists of several configurations. This is necessary because I don't want to put everything in a single folder. Recently I need to move a lot of files from folder of one configuration to a folder into another configuration. Everything works fine except the fact that the Sync-operation doesn't recognize files as moved and it requires to fully copy them from the source to the destination which is of course very slow.

Is there a way to detect the moved files across different configs or any other approach?
