As suggested multiple times in this forum, instead of using the (often buggy) native MTP protocol of your phone, you can install an sftp server on your phone and sync via FFS using the SFTP protocol.

Open the GUI of RealTimeSync (RTS), and then open the faulty saved RTS configuration (*.ffs_real).
In the Command Line field of the GUI, you can then change the path to the specified *.fss_batch file to the correct one, and save the RTS sync configuration again.

You can not Mirror-sync multiple source folders to one and the same destination folder. This results in exactly the (self created) problems you are experiencing. You could potentially Update-sync multiple source folders to one and the same destination folder, but is to be strongly discouraged ...

If all else fails, you can always temporarily install and use the free standard edition of FFS, and during that time do without parallel operation and E-mail notification.
