Thanks a lot for this reply.
It seems that ther was an issue synchronizing together with Window Offline files. I didn't fully sorted that out, but I trust that FreeFileSync did its part of the job and that something got wrong elsewhere.

+1 for FTPS support (FTP with SSL/TLS Explicit);

I guess the reason for people asking for it is because we can hardly find a real free server for SFTP on Windows. In the other end, there is a real free solution for FTPS, open source, that exists and is supported for more than a decade ...
