Oh man, I am an idiot, the empty rows obviously are showing files on the opposite side that aren't in the first one. It makes perfect sense.

Got two files that I'm trying to sync, called spelunky_save.bak and spelunky_save.sav .

With those filenames, FFS does not display them in the folder, and if I put them in a folder by themselves, it reports the folder having zero files in it.

If I remove the last letter from the names of the files ...
