as a first step in the sync process, ffs could delete the files that are going to end up being deleted and not updated.

a different program can do this. beyond compare by scootersoftware. it allows you to collapse the directory structure and do a flat comparison of contents of subfolders. you can also script jobs. i like ffs better for straight syncing but bc is much more flexible (and complex, etc...) for edge cases ...

it most likely ended but windows stupidly doesn't update the screen. hit F5 and see if it changes.
