I notice that when I access some iCloud files via the iCloud Drive that appears on my hard drive, they first have to be 'downloaded' or activated from icloud back to my hard drive before fully available. There's a bit of a delay (the not completely unavailable ones are denoted by a cloud icon with a down arrow (see attachment).
Q: will that affect syncing from iCloud Drive (via my hard drive) to an external drive? Is there anything special I need to do or be aware of?

Most cloud storage providers give you the option to either keep your files only in the cloud or to replicate them down to your local hard drive so you have a local copy all the time.
It seems as though your software is configured to put files in the cloud and remove them from your local system. The software can't backup files that are only in the cloud they must first be downloaded to your computer before they can be synchronized.
If there is an option to keep files stored locally or at least the files that you want to synchronize to somewhere else you need to do that first and then synchronization will run normally.
