I am receiving the following warning: -

Cannot set directory locks for the following folders:

Cannot write file "C:\Program Files\FreeFileSync\sync.ffs_lock".
ERROR_ACCESS_DENIED: Access is denied. [CreateFile]

Correct, you do not have permission to write to that location. Many options:
- Don't backup the "Program Files" directory, it's not usually restorable anyway
- Run FFS as administrator
- Disable directory locking

Thanks for your reply.
I did find that running as administrator was a workaround.
It backed up with errors in the Program\Windows App files so I mirrored those too.
Should I delete, or just leave them there?
How do I disable directory locking?

You (pretty much) won't ever get access to the "Windows App" files, just add a filter to exclude those.

Are you sure you actually want to back the whole folder up anyway?
