Could you give me an idea of where the problem might be coming from? I've also seen that there's a bug with cloud services when file names contain spaces. Is this true? Do I have to rename my entire database?

Have you tested against another Cloud Server with your same files?
You can also try testing with filezilla. It supports SFTP and it's not an automated program like free file sync but it will transfer files from your local hard drive to the server and you can see if the problem still persists. It's a way to help you troubleshoot where your problem lies.
