Is there a way to only restrict comparison and syncing to user generated files?

Only by means of the Include and/or Exclude Filter.
You could consider to Exclude all exe files (*.exe), all bin-files (*.bin), etc
and/or
Include only Word files (*.docx), Excel files (*.xlsx), etc
You could consider to Exclude all exe files (*.exe), all bin-files (*.bin), etc

Include only Word files (*.docx), Excel files (*.xlsx), etc

Easier to just use the appropriate user data folders (Documents, Pictures, etc.) and then back those up. There's no way to identify user generated data to do this
