ignore carriage return

Is it possible to ignore carriage return in text （the source code file）?
Because I am syncing the source code file which is from *nux server to Windows system. Of which the source codes are actually same but only the carriage is different because they are being submitted through GIT, the carriage return is being normalized and converted to *nux compatible. Thus each time the Free File Sync in Windows system will think they are different.
