After installing FFS 3.8 it reported a warning of in compatible setting and
then it reported more than 100,000 files as conflict?
I am sure that both sides are identical.
My question is: How to update the right side database to indicate that the
100,000 files are OK without real copying
FreeFileSync 3.8 bug??

v3.8 doesn't support databases files from v3.7 and older anymore, so this is
expected.

I suggest having some closer look at these conflicts. These files must at
least be different in size or date.

Actually version 3.7 used to report those 100,000 files as identical using the
size / time criteria.
Any way, I made a sync using content comparison. After that I made a sync
again using size / time forcing one side to take over (mirror) to update the
database.
