Thanks for this great software!! unfortunately today I found out that my folders weren't really synced (I'm using Mirror function only).
After doing the sync and it completes, by looking at the number of files on each folder I found that the source had a couple hundred files more.
I tried to run the mirror sync again and it detects no differences in both folders, even when Windows Explorer shows a significantly difference in the number of files (200+).
I also cleared all the filters in FreeFileSync, double checked.
Then I tried Windows explorer copy \ paste and after a while it warns me that some of the file's paths and names are too long, I had to click to skip those files.
so I suppose those are the files FreeFileSync doesn't copy and didn't even warn me on that.
Would prefer using FreeFileSync if it was assured that the folders are identical, did I miss something?

FreeFileSync shouldn't have any issues copying files with long path names. What error messages are you seeing?

The messages are mostly from system files like the pagefile and those things.
I found out by comparing the folders at the end of the sync, the number of files are not the same.
I also double checked the filters, all files * included too.

Found the issue, it was Cryptomator after all.
I installed Cryptomator with chocolatey, so it didn't include WinFSP and the vault defaulted to opening with WebDAV. That's what made file paths display as too long for explorer/FFS.
Downloaded WinFSP, switched to that and now all is well.
