How to compare files in folders with different sub folder build?

First task is to found that if folder in the left panel contains any files not present on right panel folder.
But now compare result is that all files on left panel are marked as unique while in fact these files exist also on right panel folder but just in another sub folder.

The primary purpose of FreeFileSync (FFS) is to duplicate the file/folder structure of one location with the file/folder structure of another location. In other words, make the content a source location, exactly the same as a destination location. Your question seems to indicate that you want FFS to compare all the files in one location with all the files in another location and tell you which ones are unique, duplicated and so forth on, no matter what sub-folder they are in. That type of task is for another software tool. Perhaps Google something like "find duplicate files" to look for a tool that will help you find files that exist in different sub-folders in two different locations.
