When I click on "compare", some temporary files beginning by "~" are shown but they no longer exist on my disk. I checked with the option showing masked files enable in explorer.
I do not understand why FreeFile Sync find them.

try setting File Explorer to not hide protected operating system files, follow this tutorial, step 3 and step 5:

That was not the point : I permanently set explorer so as not to hide protected operating system files .

The options to check to view ALL files are two and you were talking about "option" and not about "options"...
