I have been manually backing files up to another drive.
My master drive now has some errors so some of the files are zero bites.
I want to update, but its seeing a file size discrepancy.
Is there a way to update by file name only and ignore the file size difference?

Not sure what you want to do... if your master has errors, you shouldn't do anything with it but throw it away and buy a new one.
If it has errors you have to see every file on that master as possibly defect. You can't notice errors just by looking at the file size.
However, nothing keeps you from overwriting with FFS or just making a system search for 0kb files and delete them manually.
