How can I fix this behavior?

When it looks like file modification times are not applied correctly even though no errors are reported, this is either a bug/limitation of the file system implementation (e.g. buggy network drivers) or some unrelated overeager application is writing to these files after copy, what certain AV software is known to do: https://freefilesync.org/faq.php#different-after-sync

Both folders are local folders. All AV and firefall software are disabled.

The problem is that file modification time in backup copy after sync becomes exact as a sync time. Are you able to reproduce this case with a single file? In this case I could have a closer look at what is happening:

Start up a Process Monitor (https://technet.microsoft.com/de-de/sysinternals/bb896645.aspx) trace, run sync and stop the trace and send the pml file to me via email for analysis. (see FFS's about dialog for my email).

I still see C:\Windows\system32\guard64.dll in pml file. So it looks like you are running Comodo, which is also the culprit for the incorrect modification times, so this is exactly the problem described here:
