My OS is ubuntu 16.04. I have VPN to my server.
My question is: Can I transfer files from my laptop to my server via VPN with FreeFileSync?

Your VPN should simply act as the tunnel.
As long as your VPN supports transporting the protocol FFS should use, you should be fine.
( I am using CIFS/SMB over an IPsec VPN with FFS just fine)

The first and probably most challenging step will be to set up your VPN.
How to do that varies per VPN and is beyond the scope of this forum.
The next step is to then run FreeFileSync (FFS).
This should be as straight forward as running FFS locally or within your LAN,
with the possible exception of finding/using the proper definition of your VPN
connected location, which again might vary per VPN and how it is set up.

VPN is OK. I work with openVPN and it works properly.
In windows version of FFS there is button "Access Online Storage" where user can set SFTP access.
I expected in ubuntu version of FFS to have such button.
But you have made it in easier way. Congratulations!!!
