I have several folders with files that begin with a dot (because I want the files to always be at the top of the list).
Example
.somefile.pdf
FreeFileSync does not display these files in the pre sync search, so it doesn't back them up. I don't see a filter that is excluding them. Here are my filters;
\System Volume Information\
\$Recycle.Bin\
\RECYCLE?\
*\desktop.ini
*\thumbs.db
\Acronis 1\
\Acronis 2\
\pagefile.sys
\Downloads\Programs\
\Downloads\Video\
FFS does not find files beginning with a dot.

I tested this on my own system -- FFS 10.9, Windows 7 SP1. Result was no problem with files beginning with 'dots'. Your filters look fine to me too, assuming that the files that start with a 'dot' aren't in the subfolders you have excluded.

I've also just checked with FFS 10.10 and I can see "." files in the list and confident they will sync ok.
Dot files are also Linux system files and I have known some NAS drives to refuse to save them, such as a D-Link NAS when using FTP. I'm wondering if there is something else going on?
