I have now installed updates several time and each time all of my Filter GUI files are deleted. How can I retain these GUI files for use in the updated application?

What do you mean by "Filter GUI files"?

When you save a FreeFileSync (FFS) sync configuration (Main Dialog (8)) as a *.ffs_gui or *.ffs_batch file, the actual Include- and Exclude-Filter rules are stored with it, and restored when you open a saved configuration.

If you did not save your (modified) FFS sync configuration, but did run it, the sync job (incl. Filter settings) is saved in your LastRun.ffs_gui file (Windows: in %AppData%\FreeFileSync) and restored (incl. Filter settings) when opening FFS again.
If you you start a new FFS sync configuration, you revert to the default Include- and Exclude-Filter rules. The default Include-Filter is always "*" (everything), the default Exclude-Filter rules are stored in your GlobalSettings.xml file, and can be changed there (following XMl rules). Note the remark in bold on applying manual changes.

As long as you saved the configurations as .ffs_gui or .ffs_batch files, the settings won't be changed. Sometimes, you may need to "open" them in FFS again. If you didn't save them, then start saving them.
