Is there a way to keep the program in the background and not pop up when running?

Create syncs and save them as batch jobs that run minimized. You can then run them manually or use RTS or task scheduler.

I did create a batch file for the syncing of my documents using FreeFileSync for which folder to check on the local drive and compare it to the folder on my cloud, Maybe that isn't correct but that the way I understood the tutorial video. I haven't found how to keep the program from popping up when it runs. I'll be the middle of a game and it pops up over the game. I haven't seen any setting to like run minimized or I don't don't know how to do that in the command line of the batch file. I guess I can just run it manually, but I've got it set to check every 5 minutes.

Go into FFS, select your batch sync config, select "save as batch job", then there should be an option to run it minimized before saving.
