TimeOut Error with Directory Reads on Large Directories

I've been attempting to run a sync between a Windows 2008 Server FTP server and a local environment. While most folders sync successfully, I'm getting a timeout error stating that only 1 KB has been transferred within last 300s. The folder it fails on has > 900,000 files - any suggestions on how I can get this to sync?
