I use the program to save Quicken files on a weekly basis, (among others). This works well and I always use Synchronise 'Update' for all my backups.
However on one occasion when saving my Quicken files the Synchronize option was inadvertently set at 'Two way' instead 'Update' and I did not notice this until a few days later when running my Quicken program.
The result was catastrophic for me. My Quicken current unsaved data files had been replaced by the older ones, and all my current entries, a whole weeks worth, had been lost.
You really need to set a red-alert warning in the software to ensure that users using the 'Two way' action will know that any new current data will be over written.

Do you have a saved configuration? You should if you don't, because you can save it as an update sync. FFS doesn't change the sync method on its own. Two-Way is set to overwrite older files with more recent ones, not the other way around
